소개

여기서, 우리는 carnation coral라고 흔히 알려져 있는 팔각형인 Dendronephthya gigantea의 첫 게놈어샘블을 보고한다. D. gigantea는 한국의 가장 남쪽 해안 지역(Hwang and Song 2007)에서 지배적인 종으로, 온대 및 아열대 지역에서는 연간 수온이 14°C에서 26°C(Hwang and Song 2007)까지 분포한다. 일반적으로 이 종의 집단은 수심 10미터에서 20미터까지 얕은 물에 서식한다. 시퀀싱 및  De Novo Genome Assembly

우리는 17 k-mer 크기의 Illumina HiSeq 2500 short paired-end reads (35.54Gb, 128배 범위)를 사용하여 D. Giganta의 게놈 크기를 276Mb(276,273,039bp)로 추정했다. k-mer frequency 분포 그래프는 두 개의 피크가 있고 D. giganta 게놈의 이형접합성(heterozygosity)이 높다는 것을 보여주었다(Liu et al. 2013)(보조 그림 1, Supplementary Material 온라인). 이 발견은 상대적으로 높은 수준의 게놈 이형접합성(heterozygosity)을 보이는 무척추동물에 대한 이전의 보고서와 일치한다(Ellegren and Galtier 2016).

초기 드래프트 어셈블리에 PacBio long reads(29.85Gb, 108배 커버리지 포함)를 사용했으며, 오류 수정을 위해  Illumina short paired-end reads (35.54Gb, 커버리지 128배)로 보완되었다. 게놈 어셈블리 과정에서 세균과 곰팡이 DNA 서열(1.18%)가 걸러졌다. 최종 어셈블리 결과 276Mb(표 1)의 추정 게놈 크기 중 103.58%를 차지하는 286Mb의 게놈을 발생시켰다. 달성한 최종 N50 값은 1445,523 bp(표 1)이다. 생산된 D. Giganta 게놈 어셈블리는 지금까지 자포동물(cnidarian)게놈 중 N50 길이(1.4Mb)가 가장 길다(표 1). 또한 게놈 조립체에 대한 Illumina short paired-end reads의 self-mapping rate(95.9%)이 매우 높았다.

유전자 예측, 주석(Annotation) 및 품질 평가

우리는 두 가지 다른 방법을 사용하여  D. gigantea에서 29,000개에 가까운 단백질 코딩 유전자(protein-coding genes)를 발견했다(보완표 1, 온라인 보충자료 참조). 1차 접근방식과 2차 접근방식은 각각 D. gigantea게놈의 단백질 코딩 유전자(protein-coding genes)를 2만8879개, 2만8937개로 예측했다. 비교 가능한 높은 품질을 보인 BUSCO (version 3.0.2) (Simão et al. 2015; Waterhouse et al. 2018)를 사용하여 두 유전자 세트를 비교하여 예측 유전자 세트에 대한 신뢰도를 높였다. 첫 번째 방법으로 얻은 유전자 세트는 두 번째 방법(93.35%)보다 약간 높은 품질(93.97% 완성 BUSCO 유전자)을 보였다(부록표 2, 보충재료 온라인) D. Giganta 유전자 세트는 cnidians 중에서 품질이 높았으며 complete BUSCO ortholog benchmark genes의 ~94%를 차지했다(부록 그림 2, Supplementary Material 온라인).  D. gigantea 유전자 모델의 품질을 6명의 cnidarians (Aiptasia pallida, Acropora digitifera, Hydra magnipapillata, Nematostella vectensis, Ovidicella faveolata, Stylophora pistillata)와 비교했다. D. Giganta 유전자 모델은  single copy BUSCO genes을 ~87% 완성했다(부록 그림 2, Supplementary Material 온라인). 또한 cnidarian(부록 그림 2, Supplementary Material online) 중 single copy 및 duplicated genes를 모두 포함하는 complete BUSCO genes (~94%)가 두 번째로 높았다. D. gigantea 게놈의 거의 12%가 반복 요소(repeat elements)로 이루어져 있다. D. giganta 게놈의 11.97%를 차지하는 것을 발견했으며, tandem repeatment와 long terminal repeat 요소(LTR)가 각각 게놈의 7.24%와 2.25%를 나타낸다. (부록표 3, 보충 자료 온라인).

계통 발생 학적 분석 및 Hox 유전자 클러스터 식별


우리는 D. gigantea가 우리의 계산에 근거하여 가장 빠른 거식 종들 사이에서 분기되었다는 것을 발견했다. 우리는 D. gigantea가 싱글 톤을 제외한 12,597 개의 이종 상동 유전자 군을 포함하고 있으며 이들 중 3,656 개는 돌이 많은 산호 (Orbicella faveolata, Stylophora pistillata 및 Acropora digitifera)와 hydra (Hydra magnipapillata) (보충 그림 3, 보충 자료 온라인)와 공유되는 것으로 확인되었다. ). 총 4,863 개의 유전자 패밀리가 D. gigantea- 특이 적이었다 (보충 그림 3, 보충 자료 온라인). 둘째, 우리는 분자 계통 발생 학적 분석을 사용하여octocoral, D. gigantea가 육식과 수생 동물 사이에 위치하고 있음을 보여준다 (그림 1A). 발산 시간 추정 분석은 다른 3 개의 돌 산호 (O. faveolata, S. pistillata 및 A. digitifera)로부터의 octocoral (D. gigantea)의 발산이 544 MYA (그림 1A)가 발생했음을 제안했다.

BWA (버전 0.7.12) (Li, 2013)를 사용하여 고품질을 확인하기 위해 Illumina 짧은 페어 드 엔드 판독 값을 게놈 어셈블리에 매핑하여 95.9 %의 매핑 속도를 얻었습니다. 유전자 예측을 위해, 상동성 기반 예측 D. gigantea 유전자 모델, Planula의 RNA-seq 데이터 및 D. gigantea의 폴립 및 Scleronephthya gracillimum의 폴립 (미공개 데이터) 및 NCBI 데이터베이스에서 다운로드 한 산호의 EST (Expressed Sequence Tag)로 부터 얻은 추가 정보를 담은  AUGUSTUS (버전 3.1) (Stanke et al. 2008)를 사용하여 ab 초기화와 상동성 기반 예측법을 병합했다.

계통발생학적 분석 및 Hox 유전자 클러스터 식별 

우리는 6 개의 출판 된 cnidarians (Orbicella faveolata, Stylophora pistillata, Acropora digitifera, Nematostella vectensis, Aiptasia pallida, Hydra magnipapillata)와  7 개의 noncnidarian metazoans (Danio rerio, Homo Sapiens, Drosophila melanogaster, Caenorhabditis elegans, Trichoplax adhaerens, Amphimedon queenslandica, and Mnemiopsis leidyi) 에서 완전한 단백질 코딩 유전자의 orthologous 유전자 클러스터링을 검사했다. 우리 집단은 단세포성 holozoan인 Monosiga brevicollis였다. E-값 컷오프가 1E-20인 OrthoMCL(버전 2.0.9) (Li et al. 2003)을 사용하여 클러스터를 생성했다.E- 값 컷오프가 1E-20 인 OrthoMCL (버전 2.0.9) (Li et al. 2003)을 사용하여 클러스터를 생성했다.

RAxML (버전 8.2.8)에서 PROTGAMMAJTT 모델을 사용하여 197 개의 단일 카피 오쏘 로그를 사용하여 계통 발생을 추정했다 (Stamatakis 2014). 발산 시간은 PAML 패키지 (버전 4.8)의 MCMCtree 프로그램 (버전 4.8) (Yang 2007)을 사용하여 독립적 인 비율 모델 (clock = 2)로 추정되었다. D. melanogaster–C 사이의 노드 날짜다. elegans는 743 MYA 및 H. sapiens–D로 제한되었다. rerio는 TimeTree 데이터베이스를 기반으로 435 MYA로 제한되었다 (Kumar et al. 2017).

To identify and classify Hox gene cluster patterns, we sought for all instances of the homeobox domain based on Pfam database (Finn et al. 2016) using HMMER (version 3.1b2) (Finn et al. 2011) and InterProScan (version 5.32-71.0) (Jones et al. 2014; Mitchell et al. 2018). Homeobox domain genes were classified using BLAST (version 2.2.28) (Altschul et al. 1990) against HomeoDB (Zhong et al. 2008; Zhong and Holland 2011) and mapping to the homeobox domain of N. vectensisHox genes from GenBank (Lipman, et al. 2016).
